I agree. Row by column is the most intuitive, works with most stat packages, and with Excel or similar spreadsheet software.
The difficult bit will be handling all the different types of data- points, curves, outlines &etc, and visualization.
Since most of the formats are not proprietary, a universal translator of sorts could be worked out by a dedicated team.

Additional consideration should be given to mesh formats. There are plenty of those floating around- PLY, OBJ, STL, XYZ, ASC, WRL...
MeshLab does a pretty good job importing & exporting meshes.
