how exactly did you run giza++? Did you also run scripts/training/giza2bal.pl This take the giza++ file and creates the file aligned.grow-diag-final-and
The EMS will do all of this for you. Or step 3 of scripts/training/train-model.perl will also run giza2bal.pl for you too.
