You should avoid 3.93 and use 3.93.1 instead. You could also use 3.90.3 if you want. This version is 3.92 with new presets from 3.93/3.93.1
Does this mean that I should re-encode everything I've done

I would expect that there might only be a problem with
abr/cbr and -q0. Can anyone speak to this in some detail?
The history file is right. Only abr/cbr presets and q0 were bad in 3.93. This was fixed in 3.93.1.
so if you did not used cbr/abr or q0 with 3.93, 3.93.1 will give you the same result as 3.93.
