I had see the window, but set it to apply the same settings to all, which would be to overwrite one item with another... But it didn't stop the duplicates. And now I don't get the window. Sometimes it seems like multisync gets stuck mid sync.. I'm not sure how to monitor the status...

I think the biggest issue for me seems to be that deleted contacts don't seem to be applied when the instances of multisync are synced across machines. So, if mistakes are made, I then need to delete all instances (about 96) on each machine, which is very time consuming.
I had been using multisync 0.80 when the first load of mistakes were propogated. I thought the problem may have been resolved and so upgraded to 0.81, then discovered I needed to upgrade evolution to 1.4 from 1.0.8.. Ho hum..
