I was unable to reproduce this behavior on official binaries of 4.1.16 and 5.0.17 versions. I'm not sure about possible reasons for you of such a delay. Check if the problem still exists on binaries of the latest releases from mysql.com. Play with different versions of glibc. Find out if decreasing of different %timeout% variables affects the length of the delay before dieing of Slave_IO thread.
