D'oh! I just fixed the my.cnf problems. Because of the slightly peculiar route that the my.cnf file got onto my MacBook, it had somehow had its line breaks translated to Mac format, and it seems MySQL doesn't like that. I guess I'll report that as a minor bug. It didn't fix the prefpane problem though.
