We use a point to point VPN between server sites for this... so the security/encryption is totally transparent to mysql, it's just connecting to an IP address on tcp/3306 and the vpn appliances down the line deal with all the data security...
There are cheaper solutions such as using freeswan, ssh port forwarding, etc.. But we have had great luck with vpn appliances which are getting very cheap nowdays...
