.NET v. MySQL is not really a question. The question your asking is .NET v. J2EE.
MySQL doesn't care about the client as long as it communicates properly. There are ODBC drivers as well as JDBC drivers. I think I've seen a C# driver, but then its windows and ODBC/ADO or whatever they want to call the technology this week should do fine.
