This error isn't related to the InnoDB. It means that you doesn't have privilege tables or MySQL doesn't have permission on the data dir. Check if privilege table files exist in the directory of the database mysql. If so, check permissions on the files and data dir. If files don't exist, you should run mysql_install_db script to install grant tables.
