It sounds like your seek table (recordedmarkup) is not complete even thou it
checks out as not corrupt.

Try running mythcommflag --rebuild 
This will rebuild the seek tables for all shows. It sill not flag
commercials. Be warned this may take a while. Depending on how many
recordings you have.
