Avoid sending a 2.0 MB config.log to the list. Instead post it and share the URL.

As you can see from configure.log, IPv6 is being detected and loaded:

#define NETSNMP_DEFAULT_MIBS: "...IPV6-ICMP-MIB:IPV6-MIB:IPV6-TCP-M IB:IPV6-UDP-MIB:..."

Try running it in debug mode:  $ sudo -H snmpd -Lo -DALL -f
