What distribution are you using?  All of them do the rc.d scripts slightly
differently, so we need to know that to give you the painfully detailed
explanation.

If you just want to try it yourself, there's probably a script called

    /etc/init.d/local

or something in the /etc/init.d directory with "local" in the name.  You can
mess around with that script (make a backup copy of it first!) to add the
hdparm settings to it.
