The engine won't run on just two cylinders (mine wouldn't) so they must be 
firing at least sometimes. Second clogged up carbs are a much higher 
probability than worn rings, burned valves, broken springs, etc. I would change 
the plugs since they are cheap and easy to do, they will also give you an 
indication of what's going on in there. Be sure to ride the bike for 15 minutes 
before you pull the plugs because idling with the choke on will give you a 
false rich reading. If all the pipes get hot after a proper warm up, and the 
bike seems to run smooth, then you are probably ok.  Doing a compression test 
is a good check to do, but unless the engine has high miles it will probably 
have good compression. Besides if the rings are shot it will smoke.

Definitely check, and if necessary, change your plugs. I would also do
a compression test on each cylinder. It sounds like low compression on
the two right side cylinders. They may be running, but not like they
should. You can get a compression tester fairly cheap at Harbor
Freight Tools. Low heat off of the headers is a classic symptom of low
compression or, if your lucky, bad plugs. How has your fuel mileage
been? Acceleration?
