I don't understand why he put an extra kill switch on the handle bars? Or
where the wires are running. 

I am wondering about the previous wiring tie in. Could it be that the kill
switch is grounding out on the handle bars or the odometer is grounding out
by connecting to the frame?

Do all your indicator lights work properly before you put it into gear that
is, the neutral light, side stand light, and high beam indicator work? And
more importantly do they all stay on or work except the neutral when you put
it in gear and it cuts off? 

If one of your indicator lights don't work except neutral you've narrowed
down the problem to that loop. If your high beam, turn signals, or horn
don't work after it shuts off your problem is a ground there.  You can't run
them to long with the engine off or your battery will go dead.

My bike is rigged to a toggle switch under the handle bars. It's kinda
ratty, but I love it that way. The power to the digital odometer the
previous owner had on it remained on. It just kills the engine. The
fuse box appeared to have no blown fuses. The next step is to take the
tank off or get my hands on a shop manual (I only have the owners
manual) and try and identify the possibilities and work backwards from
there...If anyone knows any other things that could be causing my bike
to shut off when I put it into gear let me know.
