I don't understand the term "user it is run under"

The application was started by root because thats the only way it would
start,
however as it is currently configured ANYONE can access the page.

I assume "user" in this case is root .... not the person accessing the page
remotely.
Since the presence of the .ntop file, whether in /root or in
/home/<username> doesn't appear to have any effect whatever,  it looks like
the .ntop file isn't used anymore.
