Sorry I found the source of the problem. After an electricity shut down, the switch where the ntop box was plugged, didn't reboot correctly and the mirroring port was disabled.
Thus, the most significant part of the traffic was unvisible to Ntop. I change the set-up on the switch and everything works fine again.
