I watch my exchange server processor, and when it (gradually usually) increases, I know it's time to defrag.
 
There are 2 defrags, Exchange defrag utility, which should run everynight, then the NT file defrag.  (only after a verified full backup, and stopping all exchange services).
 
I've used diskeeper with good results, and a drop in CPU utilization.
 
Also, what is the memory and disk parameters of the system it's running on.  are you running out of any resources beside CPU?

I'll bet that when IS maintenance happens during the night, or whenever, that's when the trouble starts...

Check the maintenance schedule for the server, when does it happen ? Maintenance more in the contect of online-defragmentation of the store.
 
Does this server also have a SMTP outgoing/incoming connector (IMS) ?
 
What about the size of the store, do you see sudden increase in the size of the information store in the morning ?

Has anyone experienced high CPU utilization from the Store.exe when using Exchange 5.5. I've installed the recommended hotfix that Microsoft put out, ran the optimizer again, re-installed SP6a, but nothing seems to help it. Every morning, I am having to reboot the server because the IS stops responding. If anyone has dealt with this before, please share your resolution.
