Citrix also had a problem with Office applications not closing properly when used as a published application. If you can find out which application is not closing properly you can fix it with the following registry setting

"System" is the task that handles the registry, so if a user process is holding the user's registry open, then System will show as having the registry hive file open. If CTFMON.EXE is holding the registry open, that would make sense.
