Whilst SharePoint doesn't care per se, if the binding in IIS do not match up to something that SharePoint is expecting, then either IIS/http.sys will reject the request, or SharePoint will reject the request.
But I think this is not quite what OP wants to do. they want to alter the target for some URL shortcut that SBS puts on the user's desktop...
