I have attached a Nuke script that might help, it is how I deal with Vray passes

look in the rub tab at the top left of screen and go to other layers

this will give you a list of the passes that you will require to use this set up

In it he showed how in the end of the comp he subtracts the comp from the beauty, then adds (plus) whatever's left. That way, which might be a bit of a cheat, he gets the little difference back. Works very well to fix problems in transparent areas etc.
