Hi Isabel, indeed weka seems to have some strange and obscure license. Nutch on the other hand uses the Nutch license (http://www.nutch.org/LICENSE.txt). It is an Apache style license and you don't need to quote anybody (search the mailing list for license).
Nevertheless, humans like being cited. So you should mention Nutch in your paper. From a scientific standpoint, it would be improper not to mention Nutch.
