FTP uses port 21 for its initial connection, and then uses ports above 1023 for data transfer. Check out Wikipedia for a discussion on the topic, in the section "FTP and NAT devices" and then decide your next option. If you can set your FTP server as the default for all port redirection then that may help. Proper firewalls eg IPTABLES in Linux, understand FTP and work it all out for you.
