I have run into the same problems so I've decided to just develop the 
setting and story content. I will make notes here and there pertaining to 
relative power levels and things that haven't changed that much. Some of my 
alternate systems have just been put on hold while others await polishing 
since I have a fairly good idea what the basics will look like.

Over all I've got about 50% of setting/story material written, maybe 25% of 
the system material. I figure when I see the actual rules a lot of stuff 
will just fall into place. Those things that don't will have to be 
re-written but I'm confident that the work I've done so far (both setting 
and system) is strong enough to stand mostly as is.
