Sorry for the delay - I'm a bit short on time right now. My only other advice is firstly to make sure that you have only one installation of OpenBabel on your system, and secondly that either you have only one installation of Python, or that you verify that all of the variables related to Python (in CMakeCache.txt) point to the same installation. If not, you will need to set each variable manually with -DPYTHON_LIBS=something (or whatever) when you run CMake.
