Yes of course !

the file I am talking about is:

ca-bundle.crt

This file has loads of root keys in it. I found that I had to add my CA root 
key to the end of the file. Apache then can trust the client certs that are 
being presented. I deleted all the certs I did not want to there are only two 
certs in this file on my servers.

PS remember to run make to get hashed symlinks to the files in ssl.crt !
