My guess is that if you watch top or prstat carefully, you'll see the gconfd process grow very large and restart rapdily (the pid number should change).

If you:

* go to System Preferences -> Appearance -> Visual Effects

* set it to None

* then logout and log back in

...you may see an improvement. If that works, try restarting the system at that point, then logging back in and re-enabling visual effects if you desire. Once you've done that, you will likely want to logout and log back in to see if the problem recurs.

I had this same problem
I never could track it down to the real source
I solved it removing all .xxxx files (hidden config files) in $HOME, and logging in anew. Of course the bad side is that you loos all your customization rebuild it.
You can try to keep some of them (mozilla, emacs, bash, etc or save them)
I think the most probable is that you have to delete the cache, config, and gnome files, I cannot see why, say, a .emacs would matter
