On KDE (probably the same on Gnome) you run Compiz Fusion Icon. This puts an icon in the system tray that gives you direct access to the Settings Manager, Emerald Theme Manager and some other settings (with a right click on the system tray icon - left click does nothing). Run Compiz Fusion Icon, then right click and check what window decorator is selected. You have the option of GTK, KDE or Emerald. You may also want to experiment with the Loose Binding and Indirect Rendering options under Compiz Options (in the right-click menu). On my NVidia card I don't need either checked (using the proprietary drivers) whereas with the Intel chipset in my laptop I need both. BTW, on my laptop I initially installed just the kde packages via 1-click but I had problems, so I went back and installed compiz-fusion-all. Once I figured out the best settings for each box it has worked flawlessly on both. I am using KDE, not Gnome, so YMMV, but I'm sure there are plenty of Gnome users using it as well. I do have Gnome installed, I just rarely go there.
