I would like to point out that the VNC password can be changed without
touching the base package.

If added this tutorial in the wiki some time ago:

This can of course also be used to change config files, scripts and so on
because
it is based on the custom folder.

How did you change the files in the base package?
Because If you extracted the the archive and didn't  preserve the
permissions
while doing so a  "Permission denied" error is very likely after you made
your
changes and created a new one.
