We ran into this as well, ended up making a set of checks and a host
template for machines that needed to be monitored on an alternate port.

Note that the NSClient also supports a second port out of the box for check_nt 
(12489)

I see that each service check would have to be changed using the -p port.  It 
would be "nice" if the host name allowed a port to be defined and then the 
service checks used that port automatically rather than setting up multiple 
service checks.  Oh well...no biggie.
