I can't speak for JBuilder, but Kawa works very well, so it should be easy enough to configure JBuilder similarly.  You basically set up breakpoints in your code and configure the IDE to launch the Orion application server once in debug mode.  More detailed instructions can be found at http://www.orionsupport.com/debugging.html.
