Which is why site collections were invented. Just try managing them all if you're silly enough to turn on self-service site creation. :)

This all comes down to planning your SharePoint setup which a lot of people do haphazardly until they hit performance and navigation nightmares. Navigation is not an issue as they will have a direct link. At the moment the only way I can get a user to access SiteB is to also give them access to SiteA. Any help would be greatly appreciated.
