I know it can seems long for a simple scan. I had the same impression.
Since it is most likely an OpenVas issue (PacketFence is only using
OpenVAS API to trigger some scan jobs and we noticed that it is the same
thing if you start a scan job from the OpenVAS webadmin), i suggest you
to post on their mailing-list.

From what i saw in my tests while developping, the first time you
start a scan, OpenVas will load all of the plugins, required or
not by the scan.
What I can suggest you is to limit the number of plugins required
by your scan configuration and once the openvas database has been
loaded (after the first scan), try to avoid restarting it.
