It doesn't at all, cue sheets are helpful when you wish to issue  
instructions to a ripper or editor about the FLAC or WAVE file.
For example, suppose you've ripped a CD to a cue and FLAC Pair and  
you wish to burn an audio CD from the created FLAC file, if you just  
burnt the FLAC file to the CD then the software  would burn it as one  
continuous track, the cue sheet or file gives the software burning  
the FLAC file instructions on where to place track marks, index marks  
and the like. You can also insert Another use of cue sheets, I have  
editing software which makes full use of the cue sheet associated  
with a FLAC, Wave or any other lossless format of compressed file,  
when the cue sheet is loaded the editor splits the accompanying FLAC  
or wave file into marked clips so therefore I can navigate between  
these, selecting each clip, saving it out to a separate file, using  
the editor to convert the FLAC or Wave file to separate tracks  
encoded into MP3, AAC+ or whatever.
