I have experience between Clarisworks 4.0 and Appleworks 5, but not specifically CW 4.0 & AW 6.0. From what I know there should not be any difficulty converting between 4.0 -> 5.0, however, I'm not so sure about 4.0 -> 6.0. My suggestion to you is to make duplicate files of the ones that you want to import into 6.0 before you make the attempt, just in case.

imho - appleworks sux big time, I tried upgrading it and it frooze and I have NEVER been able to use appleworks EVER again !, not even after erasing the disk, and reinstalling the old version. Appleworks seems to have less features - Claris Works 5 is much better !
