If I understand you correctly, you are receiving PDF's from outside sources and the placing them in Quark to print, perhaps so you can generate separations.
First, try opening the PDF and do a "Save As" postscript, and see if that will distill. If not, then the PDF is the problem. I have found that sometimes Enfocus Preflight, using the PDF/X parameters, does not fix all. However, I have had success with using Acrobat 6's PDF Optimizer.
