I think if you have both Distiller and Adobe PDF in your printer dialog,
you may have both Distiller 5 and 6 installed on top of each other. It
is my understanding that this has been specifically labelled as
incompatible by Adobe. They probably will never work correctly
(consistently) as long as both are installed. Everything I have read
says you must uninstall 4 or 5 before installing 6 just to make sure
they don't interfere with each other. Not sure, but might be a lead to
investigate...

Color is getting lost in some PDF files but not in others. I recently
upgraded to Acrobat 6.0. I deal with complex files so I always print to
file and then distill.
When converting a Word file to a PDF to send to our printers, the color
in the original document was lost. I did this by printing to file and
selecting Adobe Distiller, as I had always done with Acrobat 5.X with no
trouble. When printing to file, my printer choices are Adobe Distiller,
HP LaserJet postscript, and Adobe PDF. 
        When checking the properties of these 3 printers in my Printers
settings, only Adobe PDF shows as having color. 
In the printer dialog box, the Type listing for Adobe PDF is "PDF
converter," for Distiller it's "AdobePSGenericPostscriptPrinter," and
for the HP ps  Laserjet, the HP name.
        Which should I use for complex documents when printing to file?
What's the difference between the Adobe PDF printer and Distiller
printers? If Distiller is still the printer I should use, do I perhaps
just need to get a new printer driver for the Distiller printer to keep
color?
        Also baffling is when I print to file in Framemaker 6.0 and
select Distiller as my printer, the color is not lost!
