My javascript looks like this: search.addindex("myindex",true); So I am
using the bSelect parameter. 

It looks like the javascript is working, as I said the index is
available once I choose advanced search and select index and then choose
currently selected index from the search pane. 

Maybe what I need to be able to do is manipulate the menu in the search
pane. When I associate the  index using page properties, when the search
pane opens I see a radio button that says search "my index". When I use
the javascript I don't get that radio button. 

Any ideas on what happens when associating the index with the page
properties compared to using the javascript?

Look at the documentation for the addIndex method. Use the optional
bSelect 
parameter.
