Lexigraph, Inc. at www.lexigraph.com provides technology for layering PDFs (including direct support for PPML, etc.), automated previewing of PPML, and a host of other functions such as compositing, appending, and so forth. Lexigraph technology also supports automated layering and de-layering of PDF files to decrease RIP time.
The software is designed for production however, and its relatively expensive - Photoshop and Illustrator are fine one-offs.
As for transparency, most PDFs turn out to be transparent or partially transparent - unless Quark has placed a large white box the size of the page behind all of the content.
We also have technology for automatically removing the white box.
