        JPEDAL (http://www.jpedal.org) and Multivalent(http://http.cs.berkeley.edu/~phelps/Multivalent/) both have the capabilities that you'll need to do this via their PDF parsers and XML output capabilities.  You can either modify them directly or use XSLT to transfrom to HTML.
