It's not clear which parts of the PDF file you're reffering to. The PDF file as a whole MUST be in PDDocEncoding, defined in the PDF Specification. Some elements within it can be in various other encodings, such as UTF-16, or even in custom encodings whipped up on the spot (for text using font resources).
