This is known bug, unfortunately it is caused by deficient memory 
management in underlying libraries (QSA), so it will leak memory in 
addition to the slowdown.
We are solving it by porting PDFedit to Qt4 and QtScript. Unfortunately it 
means half of the GUI needs to be rewritten. Much of the work is already 
done (in qt-4 branch in CVS), but it is not complete yet. We expect it to 
be completed in about 2-4 weeks, but do not take this as guarantee.

That could be useful. Can you submit this feature request to our bug 
tracker at http://pdfedit.petricek.net/bt/main_page.php so we won't forget 
it? Currently the GUI is in state of almost complete rewrite, so we will 
finish the rewrite first before adding new features.
