Here are some suggestions for your Thunderbird+Gmail configurations:
1) Use IMAP (not POP3),
(You may need to delete the present account in Thunderbird, and
set it up from scratch again.)

2) Under "Synchronization & Storage", consider unchecking "Keep messages
for this account on this computer". This way you would avoid downloading
all messages from Gmail at once, but rather, Thunder bird will only
download the message headers. After that, when you need to read the
message, and click on it in the message list, Thunderbird download just
that message.

This will save a lot of space on your local harddrive and you would
avoid initial clogging of Thunderbird.
