I have encountered some similar odd behaviour when using Ghostscript
based PDF generators, particularly in viewing data sheets with mixed
portrait and landscape formats. Are you using the Adobe viewer to look
at the result?

One method of generating PDFs from Protel which appears to be successful
is to copy and paste into a document in the OpenOffice.org word
processor which will print directly to PDF, giving the desired result.
It also means you can consolidate all of your schematics and pcbs into a
single document with text, all using free software (apart from the
Protel of course).
