Hi,
I have faced this problem couple of times,
What i did is as follows,
* Delete all the strings on the layer [or move to another layer]
* Delete polygons or fills on the layer [or move to another layer]
* dis associate all the nets on the layer from the vias [if blind/buried
vias are declared]
* Delete all the nets on the layer
* Delete the split planes on the layer
* Go to stack manager and assign the layer to No Net [in case of power
plane]
* Delete the layer in question using the stack manager.
After i do all the above, as a precaution, i would run full DRC to find any
discontinuity in Nets, of course, connections to split planes would show up
as error. But none other than these should be in error list.

I've got a board which started life as a 4 layer
now am using for outline template, design rules and some other details but
it will be a 2 layer
after i delete all the primitives on the power planes the Layer Stack
manager allows me to delete the planes, says 'confirm delete?', the planes
disappear from the stack up and i say 'OK'
now on the Document Options Layers dialog the planes are still listed and
if i reopen the Layer Stack manager it shows them back in place again !
how do i get rid of these layers?
they just keep coming back!
