Leo, Please take the following with a modest "grain of salt" since I'm not currently using the software much, due in part to a change in my work from design to the glorious world of paper pushing... ... Wrt changing your libraries, if it's any comfort, it has been my experience that protel embeds the graphic symbols used in a design _IN_ that design.
That is, I do not believe you actually need any libraries for a completed, saved project. PCB files seem to contain everything they need to "function", as do schematic drawings. I learned this by opening some truly old designs of mine (autotrax, circa 1988) into P99SE. The original designs used completely custom footprints and schematic components, with no references to the Protel libraries existing on my system. Each loaded correctly. Artwork was intact, and schematics were intact. Both were unaltered. Test for yourself. I don't know whether that feature still exists, nor do I have much time to find out here at work (or frankly, these days at home.) So, if you aren't editting the affected designs, then you should be able to deal without the libraries, until, of course, you have to edit the designs, that is... Finally, you can always create a custom library from the components in your drawing (PCB/SCH...), and save it with the work files so those designs requiring these special parts can be isolated and, as time allows, remedied.
