Hi Graham, I'm not an expert in global edits but I thought I'd share this little tidbit I got from this very list a few years ago.
When Panelizing using Protel 99SE you should choose "Paste Special" and tick the "Duplicate Designators" option. This will stop protel from Appending the underscores when you paste it. As for fixing this after the fact ... I'll leave that for someone with more experience with Global Edits.
