I'm not an expert in global edits but I thought I'd share this little tidbit
I got from this very list a few years ago.

When Panelizing using Protel 99SE you should choose "Paste Special" and tick
the "Duplicate Designators" option.

This will stop protel from Appending the underscores when you paste it.

As for fixing this after the fact ... I'll leave that for someone with more
experience with Global Edits.

It would be wonderful if somebody could help with this one in 99se sp6.

Having placed a number of PCBs onto a single panel, designators of  
the same value are appended with an underscore and a number to ensure  
uniqueness. I would like to remove this appendage. The global text  
substitution function {_*= } does not appear to work on the pcb (but  
does on the schematic). Any clues? All the alternatives I can think  
off are painful!
