As far as I know, P99SE will load V3 schematics and libraries just fine!

And P99SE should be able to read Advanced PCB PCB files. As to PCB 
libraries, I'm not sure, but there is a quick and dirty solution that 
I used to bring my Tango libraries into Protel: From each library, I 
created a list of footprints. I then massaged this into a parts 
section of a Tango net list, and used that to throw up a complete set 
of footprints into a Tango PCB file. I think imported this file into 
Protel 2.8, which had a Tango importer, and I was then able to bring 
this file into Protel 98, which is what I had at the time. Then I 
used Make Library to create a library with all those footprints.

It should be simpler with PCB libraries from v3. It's even possible 
they can be used directly, but I'm not sure about that, I never tried it.

I think if you were to look at the Protel 98 documentation, it might 
address upgrade from v3. But it was probably pretty seamless.

With Protel 99, an overall unified database structure was created 
that could be confusing. But with the SE release, they then allowed 
users to go back and use the separate Windows File System method of 
storing all the relevant files.

A suggestion. Try it. If you run into an obstacle, instead of beating 
your head against a wall, ask specifically about how to do what you 
want to do. You'll get an answer. So it might take a few days, but 
you won't be spending hours to do what should take only a few 
seconds, once you know where to look and what to do.
