Thanks for the feedback gents, at least I won't waste any more time looking
for the magic "show holes" checkbox.

Mr Lomax regarding the copper slivers you spoke of...
I re-read my initial post and I mistakenly referred to these in-house boards
as prototypes when I should have said "during the course of developing,
small hand made boards are made in-house to carry out testing on sub circuit
functionality."
This is the only reason they require holes to be shown so they can be used
as guides when hand drilling.
They not only guide physical placement of the drill bit they also give a
rough visual cue as to which holes to drill with the drill bit currently in
use.

Hi Alfonso,

You can't make the PCB Editor in AD output Gerber files with holes 
showing.  All of the thru-hole pads will be solid (AD doesn't have 
the ability to specify "donut" pads).

What folks have done in the past to get what you are after, is hand 
edit in CAMTASTIC.  You can change the D-Code "shape" for the desired 
pads from "round" to "donut" and enter the desired hole size.  Be 
aware that tracks terminating in the center of donut pads will at 
least partially overlay any hole you introduce using this method - if 
that's a problem, you need to do more hand editing by pulling the 
track ends back a bit.

Once the editing is done in CAMTASTIC, you can print and/or save the 
modified Gerbers.

With regard to your printer output accuracy, I've had better luck on 
1:1 prints produced on a plotter.  For that reason, I suspect the 
registration and accuracy are related to how the printer drivers 
handle the data, and not to anything inherent in AD.
