To tell the truth, I've never had a need to dick with the system env vrbls.
I usually set any I need in my tcsh startup.  I guess the answer would be
yes - you would normally change the autoexec.bat to set new env vrbls.  I'm
still not much of a Windoze expert - the info is hard to find.
