Sure. I would use cron. see crontab(5). You could also use any other
type of scheduling software.
In case you didn't know, you can run PHP scripts without a web server.
Simply compile php without apache. Then you can run your script like
this:
/usr/bin/php your_script.php
(if you install the php binary in /usr/bin)
